I don't know which Compiler Version to choose: GNU or TI.
Where is the difference?

Generally for Cortex A devices we recommend GCC (GNU). The TI compiler does support up to Cortex A8 which is what is on the AM3359 but it is more focused on MCU devices.
You mentioned that you are using the ICE EVM. You may want to check which compiler the examples are using. The team in the Sitara forum can also help with that.
