What is the function of this 3K 1% reference resistor? If this is not mounted, can the SGMII I/F still operate?

This reference resistor is used by the SGMII phy for a number of purposes. It is required and the PHY will not function is it is not in place.

Unfortunately, that resistor is required. There is no workaround and you will have to change your board. I'm not sure how your PCB is made but layout houses often create a decal for a BGA devices that include a connection to a via for every pin, even if the pin is not connected. If that is true for your design, you may be able to attach the resistor to that via.
