I need to connect a FPGA to an OMAP L138. I can use the UPP port or the EMIFA. What are the advantages / inconvenient for each method ?

EMIFA interfaces with flash devices and SDRAM devices. In cases where FPGA interfaces with EMIFA, if you have other memory devices connected with peripheral, you could run into potential latency issues if you do not manage the memory access.
