I thought someone else was looking at this.
The schematic looks correct. It is not clear which resistors are not populated on the FREQSEL[] configuration.
You are using bus-power, please note that some SATA drivers will require external power to operate.

We have mounted R9 and R10.Our SATA drive do not require external power.please refer below points

1. We are able to burn HEX file into IC.
2. When we connect only USB to SATA converter board we are recognizing as a separate drive in system.
3. When we connect Hard disk to converter pop message is appearing as one of the USB is malfunctioning and device is disappearing

Have you tried different HDD?
Are you using windows? If so:
Please send a screen capture of the device manager showing the TUSB9261 without the HDD attached.
Are you using the flash burner? If so, are you disabling UAS? Look at Section 4.3 here www.ti.com/.../sllu125d.pdf

What is the model of your SATA drive?

Yes We have tried with different HDD.

Yes we are using windows XP only please go through attached snapshots.

Yes we are using flash burner only we have tried by enabling and disabling of UAS.

We are using SWISSBIT 120GB 2.5" SSD   X-55 series.

Does it happens if you use a smaller disk? like 30GB?
The default firmware makes use of the polarity swap in the SATA_TX pair, are you implementing that on your board?
