XIO3130: the downstream fpga pcie device can't be detected

I have problems when use xio3130. I have two FPGA on the downstream of the xio3130 in one board without eeprom. One can be detected after the os(xp,win 7) boot , and one can't detect,reset can't help,they are both programed in 100ms after power up. I found the xio3130 downstream port register 9Ah have correctable error  (the value is 0011h). The difference of the two fpga is just the length of the pcie bus,1800mil and 2700 mil. I debug the bad one and found it was in L0 state. If I program the bad fpga after the os boot , I can found the PCIe device, however after reset it can't be detect any more. Wish your help!
