    No, the two devices can not be pin compatible. One of the major differences between the two devices is the removal of the 1.8V supply - this by itself drives a new pinout. Preliminary data manual is attached - note this is preliminary and subject to change prior to release of the TUSB9261.

    Are you using the TUSB9260 or TUSB9261? If you are using the 9260, we recommend you switch to the 9261 which fixes many errata in the 9260.

    Leaving them floating is exactly like having them connected to a USB 3.0 receptacle and then plugging in a USB 2.0 cable, so there is no need to pull them high or low.

    Jeff, No the TUSB9261 can only act as a USB peripheral (target). You say you have a PCIe interface available, the the TUSB7320 or TUSB7340 are USB hosts with PCIe interface.
