Here are some slight register updates based on the input waveform does not need equalization.

Change the equalization registers from 0x01 -> 0x00

What does the layout from the output of the DS100MB203 to the other system look like?  Could be some reflections closing down the eye opening.

As a second try I would change all the VOD registers from 0XEE -> 0XAE  (this may help to open the eye slightly as well
