There is a bidirectional control channel available on FPD-Link III devices. This is happening at the same time as the video transfer - it is full duplex. In the forward direction, the high speed serialized data frame has some spare bits that are used for I2C, I2S, HDCP, and other miscellaneous signals. In the backward direction, the control channel operates at a much lower speed (5Mbps) so as not to interfere with the high frequency forward channel.

If you can provide a block diagram showing where the I2C master / slave reside relative to the 925/926, and the addresses, I can help explain what registers need to be set in order to get communication up.

I can't specifically image high speed data frame with video transfer and lower speed channel.

2. How does this device separate command and video information in the IC?

Here is an image showing the forward channel and back channel. 

The forward channel frame is 35 bits, which includes embedded clock, video control signals and DC-balanced video data and audio data which enhance signal quality to support AC coupling. The exact structure is proprietary.
