Hi Amin,
To run standalone, you need to load the code into flash and set the BOOTMODE pin setting as BOOT to flash. You can find FLASH configuration in controlSUITE examples.

To boot to flash, you'll need to configure the S1 Switch.
The different pins on the switch are:
For standalone mode, GPIO84 and GPIO72 need to be Driven High and TRSTn Low.
Also, check the contents of the OTP_KEY and ensure it isnt 0x5A. If it is, then OTP_BMode will need to be configured appropriately.

This shows the address locations you need to look into to confirm if its getting programmed with 0x5A.

Are you getting any error when you try to program this via flah plug-in GUI?
Also why are you trying to program this location? You don't have to program this location as long as you can set the BOOTMODE pins (GPIO72 and GPIO84) to value 1/1 on your board. Please note that this location is in OTP (one time programmable) so if there is any mistake while programming this, you'll not be able to change it further.
