If some code is written using bdm commands at the lowest layer, is there any way to modify it so that i can implement the code for a JTAG interface?

Please be much more descriptive of the challenges you are facing. Background debug mode (BDM) typically refers to Freescale Semiconductor products, not MSP430 devices. JTAG 4-wire or 2-wire (SBW) is used to program MSP430s using IDEs like CCS, IAR, Energia, or Lite FET-Pro430. Most of these programs can be used to upload firmware by either using the source project or a TI TXT file.

I am working with an MSP430F5438A, and wanted to use a code written for an EEPROM. This code, however was, at the hardware level, written for a controller associated with the BDM. Is there any way to directly map functions written for using the BDM library to those written for any communication protocol that the MSP430 follows?

Thank you for providing more information, unfortunately the functionality you are looking for does not exist. You will need to start a new code project for interfacing the MSP430F5438A device with the EEPROM. I would suggest starting with the TI-provided communication examples: www.ti.com/.../slac375
