We are rejecting batteries in our cycler during discharge because once cell difference may be greater than 200mv. We pick that number out of the air. Our batteries have 3 cells. The batteries are new and have <1% error. What percent error in cell voltage spread would I expect during the discharge or charge? Should we look at cell imbalance at the 100% charge. We send the battery out with 50% final charge.
During the charge cycle the TI brings the cells back together.

Cells should be checked for balance when they are fully charged. Impedance imbalances will show up when the cells are empty, so that's not a good place to check for imbalance.
