The specs shows this part operating down to 50khz using a 1.15M resistor. If I externally clock the chip it claims the minimum frequency is 300khz. Why is there a discrepancy? Is there any way to externally clock the controller down to 50Khz?

I do not support that part directly, but TPS4306X has an internal PLL circuit for external clock. The internal clock is set by a different circuit the forces the RT/CLK pin to a regulated voltage and then senses the current out of RT to set the frequency. It is likely that those to circuits have different limits for low frequency.
