Your question is not still clear to me, Anyway I will try to answer.
If you have a Bluetooth stack which is certified then you can use the same license, only you need to get the product certification.
Mind that the Bluetopia stack provided royalty free, Can be only used with TI MCU (MSP430 and Tiva C).
then if I can use the stack with cortex-m3, the license would not be validity to certify my product?

I would say yes.
And the question is will it work? as the base stack is provided as library and built for MSP430 and Tiva C (Cortex M4). As far as I know it will not work.
