I have a project that uses a CC2538-CC2595EM as a ZigBee coordinator (ZNP project) connecting to a BeagleBone Black via serial USB.

Is there anyway to use the SmartRF06EB to debug the CC2538-CC2592EM while it is connected via its USB port to the BeagleBone Black?

Yeah, you should be able to do this. Just have the jumper set on the CC2538EM for USB power and then connect it via usb to the BBB, and plug that into the SmartRF06 EM connector. You should be able to program/debug it as normal after that.

What should be the jumpers on the SmartRF06?
Should the "VDD TO EM" jumper be removed on the SmartRF06? The CC2538EM would get power from the USB.
If the "VDD TO EM" jumper is set, how should the SmartRF06 power source be set (BAT or USB)?

The SmartRF06 should have its own USB connection (2nd cable) and be powered from USB, and you can remove VDD to EM from the SmartRF06 but it shouldn't matter anyway since the power jumper on the EM also does this disconnection. In case it wasn't clear, the EM should have the jumper shorted between VDD and USB Power, not EB Power, and the EM should have its own separate USB connection to the host processor.

I tried as you suggested. Initially I had both the SmartRF06 EB and CC2538EM connected to USB ports on my laptop. I successfully downloaded and initiated an IAR debug session.

I then attempted the same but with the SmartRF06 EB connected to the USB on my laptop and the CC2528Em connected to the USB port on the BeagleBone Black. There was a fatal error displayed by the XDS emulator. The CC2538EM is now dead.

Disconnected the USB to the BeagleBone Black and re-jumpered CC2538EM to get power from SmartRF06. Still get fatal error from XDS emulator.

Tried the FlashProgrammer2 and the CC2538EM is not recognized.
