There are two signal chains.
1. (LVCMOS/LVTTL) --> DS90LV047A (To LVDS) --> FPGA LVDS 2.5V input ports
2. FGPA 2.5V LVDS output ports --> DS90LV048A --> (to LVCMOS/LVTTL)

The pull-up and pull-down resistor look like reasonable fail-safe biasing resistors, so I don't think you will see much difference when removing them.
