Thanks for the update. Then TI design PMP9772 is just fit for your application. As there's a tiny boost to supply the Vin pin, so this TI design can support Vin low to 0.7V. Please read the PMP9772 carefully.

Very good question. If there's only battery in your system, then you need to add a tiny boost convert to boost the battery voltage to 5.5V, then use this 5.5V to supply the VDD pin. Like the TI design PMP9772 do.

you need two boost converter. one is TPS61088 for 2.5V to 12V power converting. the other is TPS613222A for the control circuit of the TPS61088.
