The chip can be set with the separate supply, but LMR64010 is old chip, TPS61170 is relatively new. You can refer to the below app note and design which extends the input voltage.

Thanks for the update. Then TI design PMP9772 is just fit for your application. As there's a tiny boost to supply the Vin pin, so this TI design can support Vin low to 0.7V. Please read the PMP9772 carefully.

you need two boost converter. one is TPS61088 for 2.5V to 12V power converting. the other is TPS613222A for the control circuit of the TPS61088.
