The LM5050 does not shut off the MOSFET if the output is shorted. It will shut off the MOSFET if the input is shorted. This is because the LM5050 is an ORing controler, so it only shuts off reverse current, not forward current.

You can implement a reverse blocking diode on the LM5050-1. Also, one device per rail will suffice. There's a schematic on the datasheet (Figure 31) showing an application with reverse polarity protection using the LM5050-1.
