I am generating a 1kHz signal in this instance but it is displaying as a 125 Hz signal. Additionally, my calculations of sample rate from the datasheet given CLK, mode, and OSR settlings are not jiving with the EVM software. Is this a known issue?

Yes, this is a known bug in the GUI, and will be updated. If you use the internal clock divider (set to divide by 8) and keep the Main Clock at 24MHz, the software will calculate the correct frequency.
