As indicated in the datasheet, the value of VNCPEN determines the power supply as dual-ended or single-ended. Is this the only way to configure this part as single-ended supply? Is there another way by hardware setting?

Setting the VNCPEN enables the negative charge pump which allows for a greater input range. This basically sets the devices's own negative charge pumped supply so that the input range can from AVSS-1.65V. VNCPEN can only be set through writing to the register to set the VNCPEN bit in the SYS_CFG register. This cannot be set through any hardware setting.
However the ADS131A02 supplies can be set to a bipolar supply. To do this use ±2.5V supplies. AVDD can be set to 2.5V and AVSS can be set to -2.5V. This would similarly allow for a larger input voltage range.
