1). Let's put DS125BR401A close to the CPU. Note:
CPU TX should go to the A side input of the DS125BR401A. We should have 3-4dB loss - at minimum between CPU and the A-side input of the BR401A.
CPU RX would get connected to the BR401A B-side TX. We need to make sure insertion loss is within the limit of the BR401A as noted in the data sheet.
2). Yes your understanding is correct. 2.5GHz corresponds to the 5Gbps or PCIe Gen2 data rate.
