For the 981, and other 98x FPD-Link IV devices there are setups needed to configure the inputs (DSI in this case with the 981), the video processor, stream mapping, and deserializer timings and outputs. We have a script generation tool that you can use to enter your configuration/settings, and it will generate an initialization script. Please contact your local TI FAE to get access to the script generation tool.
And if you are referring to a specific register, or PLL setting, please let us know which register you are referring to. In the initialization there will be many registers which will need to be set based on your application.

For example, for section 7.3.2.3 FPD-LINK PLL, if MODE_SEL is fixed, do I still need to configure N-Diver? Because I saw the following sentence in the original text: 'The PLL settings are automatically set at device start up coordinating to the devices MODE_SEL settings'.

Yes, for specific setting you are referring to, the PLLs are automatically set on startup, and the Ser-Des pair will get lock on startup when they are set for compatible rates and modes.
However, there are other settings that need to be configured based on specific application and video timings. The script generation tool can be used to automatically generate the initialization script. Please contact your local TI field office to share the tools.
