I have already answered in the DM, but for other users that may have the same question:

If your design does not have a SATA polarity swap, the firmware you should use should be located at:

C:\Program Files (x86)\Texas Instruments\TUSB926x Firmware\Alternate SATA Polarity FW\TUSB926x_FW_v1.06_SATA_NO_POLARITY_SWAP.bin

Thanks - the tools are a bit older and definitely took some work to be able to compile and use them properly in a newer dev environment. However that paired with the proper firmware (play close attention to which one is which!) we now have this working properly.
