Yes, typical LVDS signaling can be used with HD3SS460. Be sure to check of exact Vcm and Vpp of the signal and ensure it fits in the HD3SS460 ranges specified in the datasheet. Also customer should be implementing a Debug Alternate mode to transmit LVDS over the TX/RX pairs.

Also, does the HD3SS460EVM-SRC board have this feature (Debug alternate mode)?

This image is specially for DP alternate mode but is an example of a alternate mode. Lets back track a bit. Could you describe the application? What pins does the customer plan on using for LVDS and under what circumstances? Is this a application meant to pass USB-C compliance?This debug alternate mode has more to do with the PD/CC controller. HD3SS460 just need to be connect to the signal sources/sinks appropriately.
I plan to use pins LNA-LND 15-24. I want to transfer LVDS through type-c, using the HD3SS460 chip to work out the cable flipping. I have an HD3SS460EVM-SRC to test this mode.

Yes, USB.2.0 and 3.0 as alternate mode.
I use SST-SSR pins for USB 3.0 additional lines. As depicted in HD3SS460EVM-SRC Schematics, but instead of APU_DP pairs I use LVDS.
