This is a public forum, any E2E user can view the files and diagrams you attached, if you want to share sensitive information you can send it by private message or email.
PDF is still a little blurry, with some effort I can see the name of the signals and value of components.
5V_PWR2 and 5V_PWR4 should be tied to 5V_POWER coming from its connector.
SCL/SDA(source side) should have 47k pullups, SCL_SINK/SDA_SINK should have 6k pullups

The procedure to tie unconnected ports is the one we recommend on datasheet.
Regarding bypass capacitor, place a pair of 0.1uF and 0.01uF capacitors on each power pin, and one bulky capacitor on the whoel power supply, this is commonly on voltage regulator.
