In the application that used 5V logic levels instead of 3.3V and still using the TCAN1042GV-Q1, what would you recommend we do with the VIO pin? Tie it directly to 5V? Is there any harm/drawback in doing so?

The VIO pin could be tied to 5 V to support 5-V signaling on the logic-level IOs. This is common practice (for example, in applications that may need to support various MCU implementations but prefer to consolidate to a single transceiver part number) and there are no drawbacks.
