The default configuration will depend on the ADCIN1 pin and the SPI_MISO pin, the specific configurations are outlined in section 8.4 of the TPS65988 datasheet.

I am asking about the event before that. What will be the negotiation before anything is written on the SPI Flash?

I'm not sure I am understanding correctly, could you expand a bit on that, as in dead-battery condition or something else?
Upon boot up, the PD controller's ADC_IN1 and MISO pin will be checked to see which configuration to go into, sink/source, UFP/DFP, etc.Once that's configured, then it will establish a PD contract with the other device.There won't necessarily be a PD negotiation happening before that.

In case, the USB Port is in the SINK role.
So if there is no configuration file in the external SPI Flash. The TPS65988 will not allow any power to the system Or will it be in default state 5V@500/900mA.

The USB Port can be put into Sink Role for 5V, 900mA capability if you have configured ADC_IN1 to be between 0.2-0.28 and SPI_MISO is 0 to select default configuration 2 which would happen right from the start if there was no program on SPI.
