EK-TM4C1294XL: Code Composer Studio settings

I've been working with the TM4C1294XL LaunchPad and Code Composer Studio for about a year now on a large project.

Often after I've power cycled the board I find re-compiling the code the unit will start but will fall into a FaultISR. To continue I need to power down the board, connect it to another laptop and program it with the LM Flash Programmer before returning the unit to my workstation and compile once again with Code Composer Studio. Then all is fine.

Is there a setting in the Code Composer I've set wrong? The LM Flash Programmer is doing something the Code Composer is not. This just slows the project development.
