Part Number: TMS320F2808
I am using TMS320F2808, in the present configuration, we are made GPIO18, GPIO29, and GPIO34 HIGH so it will boot from FLASH it is working fine. The code which I was flashed into the device is running from the flash. Now we are trying to use the SCI boot option so will make GPIO pin status GPIO18, GPIO29 HIGH, and GPIO34 LOW.

I would look at this app note, which describes the use of a kernel to realize the download/flashing of code from a SCI boot scenario:
The F280x Boot ROM Guide will give specific information on the F2808 order of operations from a Boot ROM execution point of view for this mode as well.

Is there any GUI kind of thing which will load the our " .out" into the device flash.

We include a generic serial flash programmer in source code format(just needs to be compiled in Visual Studio) in our C2000Ware SW package. The directions for this and documentation is mentioned in section 6.2 in the http://www.ti.com/lit/sprabv4 app note I mentioned previously.
If you are looking to program via JTAG then we have a tool called uniflash that is all GUI driven. http://www.ti.com/tool/UNIFLASH

What are the connections required for flashing .out file into flash by using the SCI
We made DSP tobe boot from SCI boot option successfully, We flashed our .out file into DSP by SCI-A by using external application( GUI) and it is booting the code from flash from next power ON, Now we are trying to use our custom board to use as booting ( loading .out file) device for DSP in SCI mode what are the commands we need to send from my custom board to DSP in SCI boot mode.
I would look back at the app notes from a few posts ago http://www.ti.com/lit/spru722 will detail what the boot ROM is going to look for on the SCI bus during boot, and http://www.ti.com/lit/sprabv4 will detail the kernel transfer process.
I think the serial programmer source in C2000Ware could be ported to your custom board.
