I am using F280025 48 pins package. I would like to know that how to configure EPWM-1A to pin 42 and pin 41 is normal GPIO pin.

Please use the pinmux tool based example. Double click on the .syscfg file and modify your pinmux. The C code will autogenerate.

Do you have any document or example which shows how to use pinmux tool? I really don't use how to use it.

Unfortunately no but it is EXTREMELY easy. Just double click the syscfg file, add an EPWM, then assign the GPIOs.
