I would like to read a PWM signal frequency. My understanding is that I can use HET1 capture module to configure the pins where to receive this signal.
The input PWM frequency is 5V, from 0 to 5Khz.
I would like to know if I will be able to read this frequency range with the HET1.

The minimum period which can be captured is 2*hr*lr*VCLK2+2 ns: 2*LRP + 2 ns. If VCLK2=90MHz, hr=1, and lr=128, the maximum input frequency is around 350KHz. So there is no problem to capture 5KHz signal.
This device doesn't support 5V input to N2HET pins. This is the recommended operating conditions in datasheet:
