Where is the configuration error?

At zero traffic, the data is very good.
At high flow rates, the shape of the accepted waveform will always change a lot. Why?

    It's possible that your tube design is causing the issues you are seeing. A simple test is to move the transducers further away from the medium that is flowing and widen the channel of your tube so that there aren't any internal reflections. You might also try less sensitive transducers. Another test is to reduce the number of pulses. From your screen capture, it looks like the first 6 pulses don't have a problem. You might try changing your configuration to a 6 pulse configuration to see if the upstream and downstream (UPS/DNS) waveforms look more symmetric.
