Yes, you can create your own code. The mcu must be programmed with the 4 pin J3 connector.
In addition, we do not provide documentation regarding the communication from the GUI to the EVM.
Another option is to remove the resistors between the mcu and the J1 header. Then you can connect your own mcu to the J1 header.

What do you want to do with Matlab and Code Composer?

Yes with Code composer.
Once the code is created, you need hardware to program through the Spy-Bi-Wire connector.
Not sure about Matlab.
You cannot program the EVM through the USB connection. The USB is used for GUI communications only.

To program the mcu on the EVM perform a web search for "Use Launchpad as a Programmer". There are many examples on the web.

I have this kit TMDSDOCK28035 , can we use it to program the card enstead the Launchpad, and do you have this card available TIDA-00365(http://www.ti.com/tool/TIDA-00365#0)? if is it available I'll buy it.

I don't know if the TMDSDOCK28035 can be used, but I suspect it cannot. The TMDSDOCK28035 is intended for Piccolo F2803x devices.
