The EVM is designed such the header J1 can be used to connect an external mcu.
Prior to doing so, please remove registers R4, R12, R13, R16, R21, R28, R30, R30, R32, R35, R37, R38, and R38. Removing these registers will disconnect the MSP430G2553.

I am using DRV8873HPWPRQ1. It's an H-bridge from Texas Instrument. How do I connect this with the AT90CAN32 microcontroller?
The reason why I used the other Part Number is because it was not in the drop down menu. The Part number I am using is the one I have stated in the above reply. The part number is DRV8873HPWPRQ1. Sorry for the confusion.

What exactly do you need to know?
The EVM shows how the device can be connected to a mcu. And the EVM also provides a demonstration of how independent mode operates.
I am not using DRV8873H-Q1EVM, I am using DRV8873H-Q1(just the chip). The specific question I have is "with the ATMEL Chip(AT90CAN32)" which pin do I use for the mode pin which is Pin 3 on the H-bridge(DRV8873-Q1) and I am not able to figure this out

Please refer to Table 2 of the datasheet.
Assuming you want Independent half bridge mode, connect a 200kOhm from the MODE pin to GND. The mcu is not needed to set the MODE.
We had to change the mode from independent to PH/EN, the Hardware Device mode pin on the datasheet says L and SPI Device Mode Register says 00b. What exactly does that mean?

The datasheet is both the DRV8873H-Q1 (Hardware version) and the DRV8873S-Q1 (SPI version).
Since you are using the DRV8873H-Q1, the MODE pin is used to set the operational mode (PH/EN, PWM, or Independent half bridge).
Please ignore SPI information in the datasheet when using the DRV8873H-Q1.
Hi Rick, to operate DRV8873H-Q1 in PH/EN mode the datasheet says mode pin as L. I am not sure what L is?

The paragraph below Table 2 describes this, and Table 3 of the datasheet shows the MODE connections.
