I have a question, if I want to make zero crosing detection of the BEMF of the motor, can I use the embedded op-amp or it is better to use an external comparator?

The CSA built into the device are intended for low side sense resistor measurement only, the voltage rage and common mode range is not generally high enough to do BEMF measurement.
I would advise measuring this externally with a correctly selected op-amp.
