We want to create a CC charger of 3.3A,54.6V and CV charge of 54.6V. Is there any option for this is in webench design or any reference I could check and then design using TI products.
The Input is 48V,6A DC from adapter.

Hi Bhanu, not sure if you need an non-isolated solution or not. PMP11228 is a good example of a boost design that adds circuits to the feedback to accommodate the constant current up to the constant output voltage. You can implement something similar to this on a boost design that meets your specific power requirements. Thanks!

We wanted to create a boost converter of 52V out with 3A current limit for charging.The Vin would be 48V. Is there any option in webench design to create a constant current source?

webbench is typically good for basic power supply design architectures like shown in the 'typical application' circuit in the front page of datasheets. if trying to achieve CC/CV applications, webench would not be a good reference since you can't add those extra circuit like i show in the TI design i reference above. I believe this TI design would be your best start.
