Hi. I am planning to use this part with a current load of 900mA at 3.3V. Will I experience the same power-up issue (related to load start-up current or pre-charge current limit) as the version of this part without the "C" at the end? The enable pin will be connected to the 3.3V input voltage.

TPS61256C still have pre-charge current limit, so I am afraid that it may not support start-up with 900mA load.
Could you please tell me about your VIN range? We can recommend some other devices with larger start-up current.
And more, is you load a CR load or CC load?
