This is a very big topic and there's definitely not one specific answer. It comes down to reducing the harmonics generated by the design and then filtering what's remaining. The first step would be to characterize the components of the harmonics so you know what frequencies to target for filtering/attenuation. Then, optimize the filtering for those specific frequencies. This can end up being an empirical (trial-and-error) exercise. Some difficult-to-model factors come in to play such as considerations to the construction filter components. For instance, the type of choke (bifilar-wound choke versus a split-wound choke) and the type of capacitors used (considering different tradeoffs for ESR & ESL).
