I suppose TPSM82913 can also use as IBB. Is there any additional concerns if we try to use TPSM82913 for IBB?

While I haven't built an EVM with the TPSM82913 in an IBB configuration, you should be able to follow the same design procedure as the TPS62913IBB EVM to do that. https://www.ti.com/lit/pdf/slvuc22

we shouldn't place CIO for IBB with TPS62913.
According to the Functional Block Diagram on TPSM82913 D/S, we can find the capacitor placed between VIN and GND as follows.
I think this cap may become CIO if we use TPSM82913 as IBB, so does it mean that IBB configuration of TPSM82913 is not recommended?

You can still use the TPSM82913 in an inverting buck boost configuration, but you will have to use the diode as recommended when CIO is present.
