I don't fully understand your question here. But here's an attempt.
1. If there are 2 channels on the board and if you do not use one channel then you just don't enable that channel in the EN register.
2. I really don't understand what you are asking here please give more details.

1. Yes, it's ok to leave GATE2, ISP2, FB2, COMP2, FLT2 and PWM2 open. In addition, you need to verify that CH2EN is also set to 0 for disabled.
2. Currently we only have the TPS92682 an SPI interface part and not a single channel part.
