The Recommended AFE configuration for 100 uOhms to read current range 1000A has a gain value of 78.
If Shunt used is 100uOhm with 5% Tolerance, the shunt value can be anywhere between 95uOhm to 105uOhm, If corresponding calculated gain is not 78, then how do we calibrate AFE to read 1000A.

I quick calculated the worst case and nominal values for your case:
You can see that the actual LSB changes by around +120uA and -40uA from the nominal value. That is a maximum error of ~0.4%.
If that's a concern, then you could calculate the gain on a per-part basis using these calculations.
