I see from the datasheet that the LM2750 has output short circuit protection, but is there input short circuit protection as well?

Also, is there a way to set the input and output capacitors so that I_OUT ~= I_IN, with the voltage still doubled and V_IN = 3V?

No damage will occur to the LM2750 regadless of how low the input voltage drops.

The LM2750 is a doubler that subsequently regulates the output voltage down to 5V. With VIN = 3V, VOUT = 5V and max efficiency of 87%, using IIN = (IOU x VOUT)/(VIN x eff) you get IIN = 1.9 x IOUT. Choosing low esr capacitors will help reach the max efficiency of 87%.
