The customer Vin maximum is 54V and they are facing D3 damage after mass production 3 years.

There are two things I can think of.
1. There is an over-voltage spike on the SW node. This could be caused by a poor layout or your HF input cap is
not close enough to the VIN and GND of the device. This can be checked by looking at the switch node with a 'scope at high Vin and full load.
2. The diode is not rated for the dv/dt seen on the SW node. You can check the dv/dt with a 'scope and check this with the diode vendor.
