For EMIF2, how should we deal with unused pins, including DQS and DQSn?
Can we left those unconnected?

I forgot to mention, but the customer is planning not to implement EMIF2.
Unused DQS pins should be pulled down, unused DQSn pins should be pulled up. I believe this is specified in the Connections for Unused Pin section of data manual.

I re-checked the datasheet and found DQS and DQSn pins connections are described in section 4.5. Sorry I missed it 1st time I checked.
So for the other pins, if it is without a pad configuration resister, it can be left unconnected. And if it is with a pad configuration resister, it can be left unconnected with internal pullup or pulldown resistor enabled. Therefore there is no other EMIF2 pins require external pullup/down resistors. Is it correct?
(By data manual, did you meant datasheet? I just saw other people referring to data manual as well, so wonder if it is datasheet or TRM, or something other)
The data manual is also referred to as the data sheet. The TRM is the technical reference manual, or the programmers guide (includes all the register definitions).
Yes - pins without internal pull options need to be terminated externally.

I thought there is no EMIF2 pins require external resistors except DQS/DQSn.
For EMIF2 only the DQS/DQSn pins require external pull resistors when interface is unused.
