Customer feedbacks that the I2C frequency is pulled down from 62.5kHz to 41.6kHz through our SN74CBTLV3125. Does this device has clock stretching functions inside?

No, this device is a passive analog switch. It cannot reduce the frequency.
The switch will add a little bit of resistance and capacitance to the line, but a digital 62.5 kHz signal should not be affected by this.
