My customer would like to use this device like the image below.
Do I have to unify I / O of this device?

Sho,

I'm not sure what you mean by unifying the I/O of the device. Each channel of the IC operates independently so you may place channels pulled up to 5V adjacent to channels without pull ups. If it makes layout easier there is no requirement that the 5V pull up channels need to be adjacent to each other.

Can I use this device bidirectional each bit?
For example,
・1~4bit:A→B
・5~8bit:B→A

I understood each channel of the IC operates independently,
so This device is OK that it is 3.3V→5V or 5V→3.3V voltage shift.

Yes that is fine but in order to level shift from 3.3 V to 5V you will need to include pull up resistors to 5V. Here is an excerpt from the app note CBT-C, CB3T, and CB3Q Signal-Switch Families.
