Is it possible to have two I2C ports running in parallel, with one being accessed by Sensor Controller and the other being accessed by the main CPU?

I'm sorry, but according to the CC2642R datasheet and the reference manual, there is only one I2C module available on this device, I2C0. This means that only one I2C "port" can be used by either the Sensor Controller or the main CPU.

You are correct. After a second look, the Sensor Controller is capable of I2C communication independent from the I2C0 module. In this sense, yes, they can run in parallel. I'm sorry for the confusion.
