Before going into this in more detail: With PWM, do you then mean a type of OOK?
CC1125 supports FSK but more information is needed to know if CC1125 can support the format. Do you have the full spec on the format (frequency, datarate, deviation, packet format etc)
1: PWM: This could partially be looked at as a FSK modulation since "Carrier" will be -dev and the logic '1' will be +dev. In RX you probably have to use transparent mode since you don't have a preamble + sync. Use a development board to test this.
No hardware changes are needed between PWM and FSK.

Could you answer me some questions in further:
1. How to manage AFC (Automatic Frequency Compensation)?
Will the CC1125 do it automatically on the carrier or does our CPU have to control the CC1125 in a special way?
2. What do you think about automatically detecting this PWM version and FSK version and switching between them in real time?

1) AFC is handled automatically by the chip
2) Maybe. It could be that you can use the carrier at the start of the PWM signal for this. If that is present, a PWM signal, if not, reprogram the radio.
As said, use a development kit and do some testing.
