If I call sl_NetAppStop(SL_NET_APP_HTTP_SERVER_ID) to disable the HTTP Server when it is already down, does that cause an overwrite to the CC3100 flash?

Thanks for starting a new thread. Calling sl_NetAppStop if the server is already disabled should return an error and abort the function.
When you call sl_NetAppStop the new state is written onto the flash and is persistent even after a power cycle.
Im linking the cc3100 serial flash guide which explains what is found in the flash.

I used 1rst gen devices (CC3200/CC3100) long time ago, but what I remember from my previous experiences, I think configuration file will be rewritten at this case. And if you will call this API at fast rate, you will kill your SPI flash.
If you want to be sure, you can hook logical analyser to SPI flash lines to sniff flash commands.
