DS80PCI402: PCI Express connection problem

We have a problem with establishing a proper PCI Express connection between PC and our device. We use DS80PCI402SQE/NOPB. Block diagram shows our system. The connection between PC and our device should be a PCI Express Gen 2 x4 lines. Both DS80PCI402 are in pin mode, EQ and DEM are set to level 1, RXDET to Auto, RATE to AUTO.

Our client use two types of motherboards in PC - Asus Z390-A and Gigabyte Z390 GamingX. With Asus we haven't got any problems - the connection between PC and device is PCI Gen2 x4, with Gigabyte the connection is PCIe Gen2 x1 or x2. To establish a proper connection between Gigabyte and our device we have to change RXDET to Manual RX-Detect on the device side. For now, we haven't tested other types of motherboards.  What could be the cause of our problem? Do you have any suggestion about DS80PCI402 setting?

Now we are working to change PCI Express from Gen2 to Gen3 in our system. Will these DS80PCI402 settings be good for PCI Express Gen3?

    I believe the RXDET timing with 2 redriving devices in the loop is causing the link issues with the Z390 system.  Setting the device side RX Detect to manual should be a good solution to the problem.  I do not see any issue transitioning to Gen3 with this solution.

    PCIe Gen3 does start to use link training.  I recommend to use a minimum EQ setting and DEM setting on the redrivers.
