We have a gauge for primary cells (bq35100 - www.ti.com/.../BQ35100) , but this is targeted primarily at Lithium primary cells (LiMnO2, LiSOCl2), not alkaline.

yes, that is the typical batteries used for such products. Have you looked at our bq35100 battery gauging for those type of batteries? For battery protection, you should consider the bq297x family of devices.
